What does the filter do exactly though?

I'm a mechanical engineer, not an electrical one, so while I have generical electrical knowledge, I'm not well versed into the properties of the IEC filter.

I just bent the wire in shape since the relative positions of amp and power supply wont change but yeah its a bit stiff

Wouldn't the EMI be emitted by the transformer itself, not the AC cord? Or is both?

Yes, but with my toroids less than an inch from the heatsinks on the sigma's I don't hear anything. Of course if I stack the amp on top of or underneath the PS I can hear the 60hz hum.
