since the tire was stolen, it looks like you don't

Replace the quick release hubs with axle & nut hubs.

Wikipedia has a great article on countermeasures:
Countermeasure - Wikipedia, the free encyclopedia
I'm divided as to whether you should go for "softkill" or "hardkill" measures.

Get a good lock for one. And a set of these for the wheels https://www.freemanscycles.co.uk/ima...X%20skewer.jpg

A big #%"&/¤# of a lock, that will discourage most thieves except the ones that do it for a living (you can't really do anything against those, except lining the frame with C4 and setting up some trip wires in the vicinity of the bike which can be a mess in a crowded place :P).

I have no idea. I gave up on a bicycle in undergrad because of the theft problem and just left earlier so I could walk.

One apartment complex I lived in had a group of people who would put unlocked bikes into the swimming pool. That drove the manager completely insane. Early Saturday and Sunday mornings, I'd usually be awakened by her cursing like crazy, with a pool hook in one hand and a cigarette in the other.

Sorry to hear it... I used to work downtown and you probably see hundreds of cyclist couriers/messengers. Keep your eye open for your rims and rakes/brakes in case they just happen to go right by you one day

The proper way to lock a bike...

You can use a cable to extend it to the front wheel if you wish.. The rear wheel is the 2nd most expensive part of the bike after the frame. This method keeps your frame/ rear wheel from being stolen.

About 2 years ago, my Dodge pickup truck got robbed in South Florida (Pompano Beach, which I thought was a bit North of the human cesspool known as Miami, but apparently not). They got between $8-9k of electronics and other items that I was traveling with at the time (my laptop, camera, camcorder, watch, GPS, portable headphone bag with all sorts of goodies, my passport and all of my keys). It was a nightmare.

I seriously thought about setting them up again at a similar spot but with a different vehicle, and this time I'd put all sorts of video surveillance equipment on the roof of the shopping center beforehand and lots of razor blades on the bottom of camera bags that would be filled with bricks. Or maybe just put myself on the roof, with a high powered rifle and some hand grenades. I absolutely hate thieves, but their day will come...
No hand grenades. Too much collateral damage, especially to your vehicle. The hunting rifle should suffice. As far as South Florida goes, apparently the water table in Miami is saturated and the filth is spreading.
