I do it in the same way as the OP (which is why iTunes sucks).
For tagging I use mp3tag.

I found that using dbpoweramp to convert FLAC -> ALAC causes problems with skipping tracks after playing a few seconds, so I stopped using that.

Edit: skipping on iPod (not in iTunes itself)

XLD can convert from FLAC to ALAC and add the the tracks to iTunes in one step while maintaining all metadata (tags, artwork, etc).  Just drag the FLACs onto the XLD icon on the dock and sit back.  you can get it here:
