What does the ferrite chokes do? The USB cable that came with my PS3 also have a ferrite choke on it. Does this mean the USB cable that came with the PS3 is good one? I may be able to get these cables quite cheaply

Basically, it passively filters external EMI/RFI noise. Here's a link to the Wikipedia page on "Ferrite bead."

Here is another expensive USB cable. They seem to be mostly concerned about the importance of good shielding.

USB devices handshake and send packets with an acknowledgment of the data correctly and fully received. If the check sums don't match, it requests to have the data resent. It doesn't matter what the cable is made out of. It's 1's and 0's. Even if the cable is not making a good connection and is picking up EMI/RFI noise it will cause errors and reject the packets therefore all USB cables will sound the same because when it presents the packet to the SPDIF/stream processor, it matches exactly what was sent.

You described asynchronous USB, but audio is most often sent via isochronous (real-time) USB. USB audio is no better than S/PDIF in that regard.
