In my experience with plugging headphones into speakers connected through the computer, the speakers did not greatly affect the sound quality of the music except that it added some background fuzz. This may have just been my speakers, but I wouldn't be surprised if the same thing is present in other computer speakers. To get around this, I just unplugged the speakers and put my headphones into the jack on the computer.
